It is not shortened from خدا نکنه, but it means something like what you said (may it not happen). I would say that it means "let it not happen". A literal translation of the expression might be as follows:
Let it not happen, by any chance, that you (ever) think at all/a bit!
Btw, does نکنه = may it not happen? Short for خدا نکنه?
