Es ist daher jeweils das Angebot je Los zu bezuschlagen, welches nach Abzug aller angebotenen Nachlässe das wirtschaftlichste Angebot darstellt.
Not sure what "bezuschlagen" means in this context. My gut feel is that it has something to do with applying a surcharge - namely by the "Auftraggeber". But how does this fit in with the "Nachlässe".
Can anyone help?

Your text says bezuschlagen, not Bezuschlagung. This gets very few hits, but zuschlagen means to award, so I assume bezuschlagen means the same thing.

"Bezuschlagen" doesn't only means surcharges, it also applies to cost structures, where overhead costs are applied to production lots.
So:

: Not quite. "Das wirtschaftlichste Angebot", "Los" etc. strongly indicate that this is about the contract award process/procedure and related instructions. Cf. www.proz.com/kudoz/4069498 (Needless to say that costs are part of the picture, too.)
