SS., ha enviado para informe a este Servicio, el expediente electrónico que se menciona en el rubro...en el sentido de establecer que el nombre del inscripto es XXX

Sobre el particular y con relación al informe solicitado en la causa que sigue ante ese Tribunal, cumplo con señalar a SS, en el ámbito de las materias propias de la competencia de este servicio, lo siguiente:'

and decided either to omit it or leave it as SS but then when it appeared in the second context I started to doubt that it was just a relic with no importance to the text.

You're right not to omit this, there is nothing vestigial about it.
It means "Your Honour", but you would translate it as "the Court" or "this Court".

You could translate it like this:

"Regarding this matter and in connection with the report requested in the action before the Court, I am complying with the Court's orders by stating..."
