見積書の数量の項目に使われる「一式」というのは、英語でなんと言うのでしょうか? 他の項目の単位は「人月」です。

Kurt is right in that it will depend on context. No one set word/phrase will work as well as the single Japanese word. Without your context, we can't really provide a good answer. As Kurt mentioned, the term refers to the whole job as a single unit, so choose an appropriate translation for your context.

Standard fee

In Japanese, this is used to refer to the full work required to do a job, for example. In English, it would usually just be something like the name of that task or may be combined with a different labeling of the counting unit. It depends heavily on context.

So, instead of something like
"Air conditioner Installation
Unit/quantity (2 hours) x rate ($50) = $100"

they might write

"Air conditioner installation
set rate: $100"

or "Air conditioner installation
Standard installation fee: $100"

or sometimes even
"Air conditioner installation
Parts + Labor: $100-"

In the U.S., this notation is usually a way to get a fair profit for performing some sort of work, without having to do the fancy math to try to justify it. I suspect 一式 is used in a similar fashion in Japanese.

one (method) [in this context]

Most of the instances of this term looked up on the web render this as "a complete set of" or "a kit" (as in 'a construction kit', in the example given below; url's paragraphs 2 and 3). Yet, in your context, 一式 seems to be used as a counter to refer to one (of various) 'method(s), (here, one of the methods available to estimate the time x human resources (here unit: men-months) required to complete a particular project.
Example sentence:

建築一式工事の許可で内装や大工などの専門工事を請け負える?

flat rate

時間数とかに関わりなく、みんなまとめて、というのに一番近いのはflat rate, flat feeだと思います。
