I really don't think it means "taking a sample with a swab to check for infection", bur rather cleaning thoroughly with a swab, given the context

I'm afraid the next sentence makes it clear this is "swabbing" as in "taking a sample to be sent to the lab".

the context you have given does not truly enable differentiation between them. are there any other occurrences of the term?
the wider context of your document may help you decide -- if there are other mentions of "do-it-yourself" diagnostic tests, perhaps this is after all referring to taking a sample; but we can't tell for sure without more context.
