1998年和1999年，郭元吉与地方疾控机构合作，先后两次从流感样患者中分离到6株H9N2流感病毒。进一步研究发现，所分离毒株属H9N2亚型毒株，其可能性最大来源于鸡的H9N2病毒。并同时发现，A/广州/333/99（H9N2）病毒是H9N2病毒G9和G1基因系毒株的基因重配子，它的 PB2、PB1、PA和M基因节段来自G1毒株基因系，而HA、NA、NP和NS基因节段来自G9毒株基因系。从而表明，H9N2禽流感病毒能够直接感染人，其基因重配子也能够直接感染人。此研究还发现，在我国内地禽类中，至少同时流行着两系（G9和G1）抗原性和基因特性不同的H9N2流感毒株，并发现了对鸡具有高致病性的H9N2流感毒株，进而提出了鸡在流感病毒大流行株起源中的作用不亚于鸭的见解。正是由于郭元吉等人的这一发现，禽流感被认可为一种新发传染病，同时为国际反生物恐怖提供了新内容。
