English term or phrase: Loyalist (en este contexto)
The lack of strength of the rebels, but also the inability of the government to wipe them out, led to the start of a bloody civil war that lasted three years. During the war the rebellious side, under the command of General Franco, created a fascist-type totalitarian state, supported by Hitler and Mussolini. The rebel army, helped by Fascist militias, killed more than 100,000 people, and another 50,000 were executed after the war. At the same time, the Loyalist side was unable during the first months of the war to contain the leftist revolution unleashed by the coup. The illegal repression led to the execution of another 50,000 people. When the Loyalist government took back the reins of government, the illegal violence dissipated.

Explanation:
Se está refiriendo, sin lugar a dudas, al gobierno republicano; tu párrafo dice que los sublevados hacían X, y que el gobierno no podía controlar a los izquierdistas que hacían Y.

En cuanto a términos, aquí se cruzan dos problemillas. Por un lado, la nomenclatura empleada por cada bando, que hace que de un lado tengamos "nacionales/sublevados/fascistas" y del otro "republicanos/leales/rojos" (independientemente de lo adecuado de cada término). Por otro, el hecho de que la legalidad fue vapuleada con soltura en el año 36 por ambas partes, de manera que casi cualquier término esté sujeto a controversia. De ahí que me incline por el más neutro y claro, "republicano".

Explanation:
It is more common to see "loyalists" in plural, then "leales" would be quite accurate. Here, to avoid the translation as "leal", which sounds odd as such, I may suggest to use an association to the term loyalism, "del bando leal"which refers to the faction that was "loyal" to the recently elected republican government at the time, the Popular Front. That would be the term used in history books, the republicans, who allied with communists and anarchists, and "rojos" would be the pejorative one, whilst on the other side, "nationalists" would be the term used in history books, composed by falangists, monarchists, conservatives and traditionalists, or the "bando rebelde", and "fascists" would be the pejorative one.
