Here's the whole sentence:

Электрофорезу подвергали дважды отмытые 0,85% раствором NaCl микробные культуры, а также надосадочные жидкости, полученные в результате центрифугирования (~10000 g, 15 мин) смытых с поверхности питательного агара и затем *шуттелированных* в течение 5 мин (при ~300 качаниях в 1 мин) культур.

Obviously a cognate of the word "shuttle," but I'm not sure how this translates into something you do with a microbial culture. Rocked?

Most likely, ‘шуттелированных’ originates from the word ‘шуттель’ used usually in laboratories here to name a device/apparatus which shakes automatically the samples/retorts/tubes/etc during a certain period of time. For example:

The above-mentioned device does usually move those samples/retorts/tubes in a **shuttle-like** manner (or maybe rocking, you are right), so it is quite understandable why they name it ‘шуттель’…
