I think this is referring to stuff that is caught on accident, the stuff that is alternative to your main fishing target. Like, you're fishing for squid but end up with some salmon in your net as well... or something.

漁業対象魚種に混じって、対象外の魚や海獣類などが一緒に漁獲されることをいう。
漁業上は、漁獲制限のある魚種を混獲した場合で、資源的に許される漁獲量を越えた場合に問題となる程度で、一般的に問題になることは少ない。
しかし、ウミガメや鯨類、アザラシ、ジュゴンなど個体数が少ない生物種の混獲はその生物の保護上問題になることがある。このような種について、水産庁は混獲時に生きていた場合は速やかに放流し、死亡していた場合には埋設するなど適切に処分をするよう指導している。しかし、混獲時の放流のための作業や死亡個体を埋設する際の経費などが補償されないため、漁業者にとっては不利益なものとなっている。
