There is no difference between the two expressions, both convey the same thing. However, to differentiate the two expressions,
everything has worked out as it should have been
can be expressed also as
हर चीज़ उसी प्रकार से हुई है जैसी होनी चाहिये थी ।
i.e. है can be added in the expression, though that isn't required of necessity.
