I can see that this term can be literally translated as "confidence level" or "significance level" for statisticis in scientific contexts, but in this specific context of an accounting audit, I wondered if I can push it so far as to use "threshold level (of materiality)" or even "performance materilaity".

In auditing, "významnost" is materiality. In this case, with "materialita" they are choosing a synonym more aligned with the international term. This does nothing to alter the fact that the "materiality" in your original question is not a genitive. Auditors and their inconsistencies, eh (just don't try and tell them that)?
